Molly Mahoney is the awkward and insecure manager of Mr. Magorium's Wonder Emporium—the strangest, most fantastic and most wonderful toy store in the world. After Mr. Magorium bequeaths the store to her, a dark and ominous change begins to take over the once-remarkable Emporium.

In present-day Los Angeles, controversial stand-up comedian Henry McHenry and internationally renowned opera singer Ann Defrasnoux form the façade of a happy couple in the spotlight. Ann gives birth to a baby girl named Annette, who possesses an exceptional gift that will change all of their lives forever.

After telling the story of Flint's last journey to young Jim Hawkins, Billy Bones has a heart attack and dies just as Jim and his friends are attacked by pirates. The gang escapes into the town where they hire out a boat and crew to find the hidden treasure, which was revealed by Bones before he died. The International Rescue team is faced with one of its toughest challenges yet, as the revolutionary lighter-than-air craft Skyship One is hijacked while on her maiden voyage around the world. Against backdrops including the Statue of Liberty and the Sphinx, Lady Penelope, Parker, Alan and Tin-Tin fight the hijackers from on-board, while the rest of the team tries to stop the airship crashing.

Véronique is a beautiful young French woman who aspires to be a renowned singer; Weronika lives in Poland, has a similar career goal and looks identical to Véronique, though the two are not related. The film follows both women as they contend with the ups and downs of their individual lives, with Véronique embarking on an unusual romance with Alexandre Fabbri, a puppeteer who may be able to help her with her existential issues.
