Bonobono: Kumomo no Ki no Koto was the second theatrical Bonobono movie, released by Amuse Pictures in theaters in Japan on August 10, 2002. It was done completely in 3D.

One night, the Nohara family were enjoying a pleasant dream, when suddenly a big fish appeared in their dreams and ate them. The next morning, Hiroshi read in the newspaper that everybody in another town had the same nightmare as him, but it seemed to have ended. But Hiroshi also heard the same dream from Misae, Shinnosuke, Himawari and even Shiro. They were surprised and thought if the same thing is happening in Kasukabe too. In kindergarten, on telling others about his nightmare, Shinnosuke was surprised to know that everybody too had the same dream. Then a mysterious girl named Saki was transferred to Futaba Kindergarten and joined Shinnosuke's class. Everyone in the class, including the rather inactive Bo-chan, were all excited and happy on seeing her. But Saki had a cold attitude and didn't get along well.

The incident results in a big commotion and, while the building is burning to ashes, the only people left inside are Hattori and Toyama Kazuha. Jonathan Joestar is an aristocratic boy whose life is suddenly turned upside down by a mysterious new boy who arrives, Dio Brando. Dio has a connection to his father, and over time, a rivalry forms as Dio becomes obsessed with a mysterious, ancient, and mystical stone mask that Jonathan's father keeps. This film has not been publicly released outside of its original limited run in Japanese theaters and is considered virtually lost.

Dealing with the death of one friend while helping another to cope with a very personal loss, Tsuyoshi is forced to mature into someone who can no longer ignore the suffering around him.
