Ninja Over the Great Wall takes place in the early nineteen-thirties when China was occupied by the Japanese imperial forces. Wa Chi Keung is a peasant who escaped the mass murder of his village by the Japanese. He joins his master in Bejing shortly before the old man's assassination by ninjas.

A village of Japanese immigrants is destroyed by a group of Ninja. These Ninja were controlled by a Grand Master who sold his talent to the highest bidder. Once a contract was taken, only death could stop these well trained killing machines. Three children were known to survive the massacre. One is living as a beggar, when in reality, he is a Master Ninja himself. One is a blind fortune teller and one has a son named Tiger, who is studying under the beggar to become a Ninja. Some forty years has past and the Grand Master is still seeking the identity of a child born to the village Princess. He will stop at nothing to fulfill his deadly contract. The Ninjutsu Academy students return from summer break to hear that due to one of Komatsuda's mistakes, all their summer homework was mixed up. As a result Kisanta, who received an assignment meant for a sixth year, has gone missing after trying to sneak into Oomagatoki Castle to steal their lord's fundoshi. A group including Shinbei and Kirimaru is sent to rescue him, but since Oomagatoki is at war with Tasogaredoki Castle it might be a difficult mission.
