Even though Gennosuke and Oboro are from rival ninja villages, they are secretly in love. In feudal Japan, women are vulnerable, in need of protection, and capable of deception. Jokichi of Mikogami, a drifter, has not yet fully revenged the death of his wife and son. He searches for Kunisada Chuji, who in turn has hired the knife-throwing Windmill Kobunji to kill him. Kobunji and Jokichi meet in the winter, near Sasago Pass, when both have rescued women: Jokichi has saved the lute-playing Oyae whose clan and whose lover want her dead; Kobunji has rescued Oharu, a well-born woman married to an innkeeper. Kenshin has settled into his new life with Kaoru and his other friends when he is approached with a request from the Meiji government. Makoto Shishio, a former assassin like Kenshin, was betrayed, set on fire and left for dead. He survived, and is now in Kyoto, plotting with his gathered warriors to overthrow the new government. Against Kaoru's wishes, Kenshin reluctantly agrees to go to Kyoto and help keep his country from falling back into civil war.

A samurai answers a village's request for protection after he falls on hard times. The town needs protection from bandits, so the samurai gathers six others to help him teach the people how to defend themselves, and the villagers provide the soldiers with food.

Tasuke stumbles across Kokichi, a distraught man whom having lost his fiancee to Lord Kawakatsu is ready to commit suicide. Tasuke learns that Kokichi's fiancee, Otoyo, was a chambermaid whom Kawakatsu abducted in order to make her his concubine and Tasuke feels compelled to right this wrong. Meanwhile Kawakatsu is dealing in black-market lumber and receiving kick-backs but unbeknownst to him he is under investigation by Lord Izu, one of the Shogun Elders. Will Tasuke be able to rescue Otoyo from the clutches of Lord Kawakatsu and can Lord Izu put an end to his money hungry evildoings.

A group of seemingly ordinary merchants is really a band of assassins for hire. When they discover that all the assassins in Edo are being killed they must act quickly to find the culprit.

As the Shogun lays dying, seventeen Iga clan ninja are sent to infiltrate the impenetrable fortress where his youngest son is preparing to storm Edo Castle and name himself Shogun by force of arms. They are to either steal the documents that will eventually give him lawful claim to rulership, or they are to assassinate him. But even before they reach the castle walls, they find their every move countered by a ruthless ninja hunter in the employ of the would-be usurper (Konoe), who not only knows their every tactic but knows the exact make-up of their team thanks to his own spies within Edo Castle. As the Iga Ninja fall one by one, the mission's success or complete failure--where failure will result in a bloody war of succession--comes to hinge on a single young and inexperienced ninja (Kotaro).

One rainy night in the Edo period, Kotono (a geisha) confronts samurais who killed her father. The samurais attack her one after another, but she fights hard against samurais with her sword. Kotono tries to chase the samurais who scramble to escape. Yet now three ninjas stand up against her. Kotono drops her sword by their wave of assaults. Can she beat them?

Izo is an assassin in the service of a Tosa lord and Imperial supporter. After killing dozens of the Shogun's men, Izo is captured and crucified. Instead of being extinguished, his rage propels him through the space-time continuum to present-day Tokyo. Here Izo transforms himself into a new, improved killing machine.

What would have happened if the Shiroyasha never existed? Edo is thrown to chaos by a mysterious cause. Sakata Gintoki, now lives in a world where the future has changed, without him. What has happened to the Yorozuya? Gintoki, who is now a ghost of the past, must once again carry the burden in order to save his friends. He must finish the biggest job ever, which may be the final job of Yorozuya.
