It is 2046 when a mysterious alien force begins their annihilation of the human race. Leaving behind the one person she loves, Mikako joins the interstellar battle as a pilot. And so - while Mikako risks her life to save mankind - Noboru waits. The two lovers, worlds apart, desperately strive to remain connected as the gap between them widens at a frightening pace.

In 1999, an enormous meteor crashed onto Earth carrying extraterrestrial creatures known as Worms within it. These creatures took on the identities of real humans and then killed them. In order to counter this new threat, ZECT was formed, who in turn created the Masked Rider System to combat the Worms. The battles lasts over seven years, depleting Earth's resources and turning it into a barren wasteland. By present time, power struggles in ZECT have caused a new group, known as Neo-ZECT, to be created. Souji Tendou, a man weilding the Kabuto Zector, decides to sell his power to either ZECT or Neo-Zect for unkown reasons.

Four years after an alternate ending to the series, in which Blade seals the Joker, the characters have moved on with their lives: Kenzaki is a garbage man, Mutsuki has graduated high school, and Kotarō has published a book about the Kamen Riders to great success. The Undead have been re-released, and a new trio of Kamen Riders—Glaive, Larc and Lance—have emerged from BOARD, now led by Tachibana. After recapturing two of the Category Aces, Kenzaki and Mutsuki join with the new Riders. When all the Undead are sealed once more, Glaive reveals himself to be the Albino Joker, a white version of the original Joker, and captures Kotarō's niece to obtain the ultimate power, sealing her in the Vanity Card. In order to free Amane from the card, Hajime is unsealed from the Joker Card and the four Riders are again united, intent on saving Amane and stopping the Albino Joker.

With Gaoh having stolen the DenLiner and trapping the Imagins onboard, Ryotaro and Hana find themselves trapped in the year 2000 where they meet Ryotaro’s younger self, but Ryotaro is slowly forgetting everything having to do with Den-O! Dr. Wheelo, his body having been destroyed by the avalanche that killed him fifty years before, desires the body of the strongest fighter in the world as his new vessel. Believing Roshi to be the world's strongest warrior, Dr. Kochin abducts Bulma and forces Roshi to surrender himself to save her. When Goku hears of their abduction, he goes to their rescue.

Cooler has resurrected himself as a robot and is enslaving the people of New Namek. Goku and the gang must help.
