The action story is set in Edo-era Tokyo in the early 1700s. The eighth shogun Tokugawa Yoshimune ordered boxes to be installed so commoners can submit their thoughts. After hearing their voices, the shogun creates a new magistrate unit — Mushibugyou — to protect the people in the heart of the city. Each member is a specialist with unique fighting skills.

Kyutaro is a swordsman who was feared by people at one time. Now, he is poor and lives alone quietly. Kyutaro doesn't know how to earn money without using his sword. By chance, Sakichi happens to see Kyutaro's swordsmanship and offers to hire him for a job.

A samurai lord has bartered away his newborn son's organs to forty-eight demons in exchange for dominance on the battlefield. Yet, the abandoned infant survives thanks to a medicine man who equips him with primitive prosthetics—lethal ones with which the wronged son will use to hunt down the multitude of demons to reclaim his body one piece at a time, before confronting his father. On his journeys the young hero encounters an orphan who claims to be the greatest thief in Japan.

Musashi Miyamoto left his village and ended up fighting in the battle of Sekigahara with his friend Matahachi, but Musashi Miyamoto lost Matahachi. He goes back to the village to inform Matahachi's family about what happened. At the village, he is persecuted by people there. Musashi Miyamoto becomes worn down physically and mentally. At this time, Soho Takuan appears in front of Musashi Miyamoto. He then rebuilds his life with his sword. Musashi begins to travel for warrior training. He meets many masters of the sword and grows as a person.

Break-dancing but fierce warrior Mugen has to deal with the cold-blooded and conceited Jin, a samurai who believes he is above all. These sworn enemies are brought together by Fuu for a special task.

Yukito Kunisaki is on a journey in search of the Winged Maiden who was bound to the sky centuries ago after hearing the old childhood tale from his mother. However, when he meets an unusual girl named Misuzu, things take a drastic turn as he is invited to stay with her.

One day he encounters Yaichi, the leader of a group calling itself "Five Leaves" and takes a job from him as a bodyguard. Though he is worried about their intentions, he feels there is something more to the group and agrees to work with them.

One such battle occurs when both men try to go after another leader named Imagawa, and they’re forced to break off their heated duel when Imagawa attempts to flee the scene with his body doubles. Yukimura and Masamune go after separate Imagawas, but all of the doubles are killed by a third party, and when their paths cross again, they are in front of the menacing Oda Nobunaga and his army. It was Nobunaga’s subordinates that killed those body doubles, and Nobunaga himself proceeds to kill the real Imagawa with a shotgun blast to the head.

As the war temporarily calms down and Edo rebuilds, Gintoki finds Shinpachi—who is still unaware of his return—on a bridge. However, as a fight quickly breaks out between the Yorozuya and the Tenshouin Naraku, suspicion grows, forcing Gintoki to use what is nearest—a loincloth—to mask his identity. Saved for the time being, Gintoki enters the Yorozuya office, but unbeknownst to him, someone else is already waiting there... Meanwhile, Kondou departs Earth to marry Princess Bubbles in an attempt to improve diplomatic relations. After boarding the Gorilla Amanto mother ship, he realizes that he doesn't speak their language. Confused, Kondou tries conversing with them, only to inadvertently gain their support. However, someone associated with the princess crashes the ongoing ceremony. Will the wedding continue, or has Kondou just been saved from becoming the next Gorilla Prince?

During the war-torn feudal wars in Japan, the Awa clan faced certain extinction from a rival clan backed by demonic forces. However, a careless promise by their lord leads to both salvation and disgrace when their family dog brings back the head of the enemy warlord and insists on marrying the lord's daughter. Norizuki Gennojo, a commander of the Shogunate’s troops, sets out on a journey to train in swordplay. In that time, Koka Yoami, the father of his betrothed Chie, receives a special mission and goes to Awa Tokushima to search for the secret records of Naruto in which a pledge to overthrow the shogunate is sealed with blood. He is never heard of again. 10 years later, Gennojo returns to Edo as a wandering monk and in despair about his swordsmanship. He is slashed by Sekiya Magobei but survives because of the quick wits of a female pickpocket Mikaeri Otsuna. Gennojo gets entangled in conflict surrounding the secret records of Naruto. He and Otsuna try to infiltrate Awa Tokushima in order to obtain the secret records and face continuous attacks by assassins on the way there.

During the Warring States era, the feuding generals were suddenly struck down one after another by the demonic Kishin. In the 150 years since, groups of individuals have continued to resist Kishin control. They are called Bushi bands. When they were young, Musashi and Kojiro would hear tales about the Bushi from Kojiro's father, and the two of them dream to form the strongest Bushi band. One day, as Musashi struggles with his choices, he witnesses humans being torn apart by oni. Forced to face the truth, Musashi rises up against the powerful oni to make his dream with Kojiro come true!

Set between the Kamakura and Muromachi periods, during the Kenmu Restoration, the story follows the tale of Hojo Tokiyuki, a boy on the run after his family is overthrown by Ashikaga Takauji. A story set in the mid-1800's about a young doctor who has been trained in Western-style medicine and a young samurai who is trying to live up to the old traditions of his class and culture. The story is actually based upon real people - the doctor, Ryo-an, was Tezuka's great grandfather. The manga series was adapted to anime by Madhouse Studios and premiered in Japan on NTV on April 4, 2000.
