Following the success of the Dawn Rebellion, Degwin negotiates with Vice Admiral Revil to surrender all Federation assets and the complete withdrawal of Federation forces from Side 3 to prevent similar incidents from happening again. After bring reprimanded by Degwin for failure to look after Garma, Dozle sends Char - who motivated Garma into starting the rebellion - to Earth; in response, Char requests to become a mobile suit pilot when he returns. Feeling the burden of his responsibilities, Dozle proposes to cadet Zenna Mia. In the Earth city of Manaus, Char lands a job as a mobile worker pilot at a construction site. He meets a young Lalah Sune at a casino.

During the One Year War of U.C. 0079, the Earth Federation and Principality of Zeon engage in a fierce battle at the "Thunderbolt Sector", a shoal zone in the former Colony Side 4 "Moore". After successfully infiltrating Zeon's sniper field, ace Federation pilot and jazz enthusiast Io Fleming is given control of the latest Gundam prototype.

The battle lines have been drawn, placing old friends Kira and Athrun on opposing sides in the war. The resulting battle will mark a turning point in their lives as Athrun and the ZAFT forces launch a major offensive designed to end the war once and for all!

Meanwhile, Paptimus Scirocco, the man from Jupiter, has added his strength to that of the Titans. And a third power is finally making its move, in the form of the Zeon remnants of Axis... U.C. 0123. After a generation of peace, the Earth Federation has begun to build new space colonies to house humanity's growing population. But a new force, the aristocratic Crossbone Vanguard, plans to seize the colonies of the newly constructed Frontier Side for itself. As their home becomes a battlefield, a handful of young civilians struggle to escape the conflict. To save his friends and family, the reluctant warrior Seabook Arno becomes the pilot of a new Gundam which bears the code name F91.

In UC 0093, the Federation has recovered from its defeat and has created a new anti-colonial special forces unit to deal with rebel forces: Londo Bell. Elsewhere in space, Char Aznable reappears out of self-imposed hiding with a declaration that he now commands his own Neo-Zeon movement, and intends to force the emigration of Earth's inhabitants to space by bringing about an apocalypse.

Universal Century 0223 - Humanity struggles to survive as wide spread famine spreads throughout the Earth and its orbiting space settlements known as Sides. In the year Universal Century 0079, humans have colonized the area of space lying in between the Earth and the moon. However, the ambitious Zabi family, rulers of the Duchy of Zeon, the grouping of colonies furthest from the earth, has sparked a war.

After surviving attacks by Zeon's Char Aznable and Garma Zabi, the crew of Federation warship White Base and its mobile suits must battle Zeon forces through Asia, Europe, and the Atlantic Ocean if they are to reach Earth Federation's headquarters alive. During that process, many of its crewmembers must overcome their fears, losses, immaturities, and insecurities in order to persevere.

Amuro Ray and the rest of the White Base crew, now denominated the 13th Autonomous Corps, return to outer space to support the rest of the Earth Federation forces for the decisive battle against the Principality of Zeon's forces.
