The year is Cosmic Era 73. The Bloody Valentine War, fought between the PLANT space colonies and the nations of the Atlantic Federation, has ended and an uneasy truce has settled upon the Earth sphere. With the signing of the Junius Seven Treaty, the world's soldiers have left the battlefield and the grizzly sights of war behind. Many who fought now seek peace and refuge in the shelter of civilian life. But one boy, Shinn Asuka, is finding that incredibly hard. A Coordinator who lost his entire family during the Battle of Orb, he now fights with ZAFT in one of their newest machines, the ZGMF-X56S Impulse. Of course, ZAFT is only developing these machines for defensive applications - or so they claim - but when a group of Federation operatives steal some of these prototype machines, the world is once again plunged towards war.

The Minerva docks at a ZAFT base, where they are met by Chairman Durandal. Over a quiet dinner, he talks with Athrun, Shinn and other members of the crew. This conversation leads Shinn to reflect on the past, and the events that brought them to where they are now. But understanding does not bring peace, and after another argument with some of his shipmates, Shinn heads ashore to clear his head. There he meets a beautiful girl, and watches her fall into the ocean. He dives in to rescue her, and in turn then must wait to be rescued. Meanwhile, the Alliance Forces gather, along with their Orb Allies, to launch an attack on ZAFT. The Minerva scrambles and prepares for battle. But unknown to either side, far beneath the waves, another group is going to try to put an end to the fighting.

Gathering their forces in the Mediterranean Sea, the Earth Alliance and Orb Union fleets launch a second attack on the Minerva, and this time not even the Archangel's intervention can halt the fighting. While Shinn unleashes his anger against the Orb fleet, Kira and Athrun confront each another in battle, and one of these lifelong friends falls in defeat. Back in the PLANT homeland, Chairman Durandal thinks back on his past and considers his plans for the future... plans which will require the removal of disruptive elements like Lacus and the Archangel crew. In the aftermath of the battle, Shinn reaches a fateful ecision. Stella, the enemy pilot he once promised to protect, is now a captive aboard the Minerva. Stella's physical condition is rapidly deteriorating, and Shinn will have to betray everything he believes in order to save her life.

Having defeated Logos and the Earth Alliance, the triumphant Chairman Durandal now reveals his ultimate plan for humanity. The world reacts with confusion and horror to the details of the Destiny Plan, but Durandal has come too far to let anyone stand in the way of his dream of eternal peace and happiness. Using the weapons of his fallen enemies, the Chairman demonstrates that he will stop at nothing to create his new world. The Archangel and its allies are now humanity's last hope to prevent Durandal from carrying out his plans. Once again, a fierce battle begins around the Requiem cannon and its relay stations, and our lead pilots meet in a final confrontation over the lunar surface. Shinn against Athrun, Kira against Rey, Archangel against Minerva... In the end, there can be only one victor.

The film consists of re-edited material from the original television series Ultraman. Episodes 1, 8, 26, and 27 were used for the film. They were narrated by Hikari Urano as an "Ultraman Documentary". Allegedly only one new scene was shot, and that some parts of the movie where shot in black and white for unknown reasons. The movie screened at the same time as the Toho movie King Kong Escapes.

The Earth is threatened by an alien race who kidnap and kill humans and even animals and use them for their body parts. In the year 1980 S.H.A.D.O. (Supreme Headquarters Alien Defence Organization), a highly secret military organization, is set up in the hope of defending the Earth from this alien threat. This organization operates from a secret location beneath the Harlington-Straker film studio in London. S.H.A.D.O. also has a base on the moon with Interceptors as well as an early warning satellite that detects inbound UFOs (called S.I.D.), and operate a fleet of submarines. General James Henderson and commander Ed Straker have a team of highly trained and well equipped females and males to battle the regularly incoming hostile UFOs.

The economic gap widens between the affluent, technologically advanced, hybrid Coordinators and the simple Earth Alliance known as the Naturals; the rift, unsurprisingly, has driven them apart in the 70th year of the Cosmic times. In an effort to bridge the chasm between them and the Coordinators, the Naturals have built five Gundam warriors that they hope will serve as their potent weapons. But will their plan work?

Photon batteries are an energy source created to save the resource-depleted Earth. Bellri Zenam, Aida Surugan, and their comrades have left the Earth Sphere to head for the source of these energy devices that cannot be manufactured on Earth. Now the Megafauna finally reaches its destination, the Venus Globe in the inner solar system. After battling the G-IT Corps, which plans to return to Earth in a Reconguista operation, Aida has an opportunity to meet with President La Gu of the Hermes Foundation, the organization that controls the production and supply of the photon batteries.

The Megafauna, carrying Bellri and his comrades, leaves the Venus Globe in pursuit of the G-IT Corps. However, the war situation in the Earth Sphere has changed completely in the interim. The Capital Army, the Amerian forces, and the Dorette Fleet, which have been confronting each other outside the atmosphere, are now clashing even more violently around the untouchable sacred ship Kashiba Mikoshi. Amid all this, Bellri wishes to end the tragedy and hatred that war creates...

Artoo, Threepio and a broken down android are traded into the hands of young miner Jann Tosh. The android turns out to be an alien with amnesia and a price on his head. It is in fact Mon Julpa, prince of Tammuz-an, who has been put in this predicament by the power hungry vizier Zatec-Cha. Jann, the droids, and a female freight pilot named Jessica Meade help Julpa claim his throne, battle the Pirates of Tarnoonga and settle a dispute with Tammuz-an clan leader Lord Toda. Mungo Baobab and his droids, Threepio and Artoo, are trailing the Rainbow comets of Manda in search of the fabled Roon system. Before they get there, they make an enemy out of the greedy Governor Koong. On Roon, they meet Auren Yomm and join her Umbo racing team in the Roon Games. Mungo takes up his old uncle Ogger's quest of finding the source of the valuable Roonstones. While watching the setting sun, they reminisce about Kakeru Naruse, their friend who died 10 years ago. Mourning for him, they decide to visit Kakeru's old home, where they learn the secret of his death from his grandmother.
