A.D. 2400, DEVA's central council detects an incident of unauthorized access into their mainframe. Someone on Earth was trying to hack into the system. The only information DEVA was able to retrieve was that hacker referred to themselves as "Frontier Setter." To investigate the mysterious hacker's motives, the high officials of DEVA dispatch system Security Third Officer Angela Balzac to the Earth's surface. Equipped with a prosthetic "material body," Angela attempts to make contact with a local agent Dingo, but what awaited her instead was a swarm of Sandworms now infesting the Earth's surface. Angela intercepts the gruesome pests with her exoskeleton powered suit Arhan.

Mr. Takazawa, an elderly invalid who is cared for at his home by Haruko, a young nursing student, is chosen by the Japanese Ministry of Public Welfare to test the Z-001, a computerized hospital bed with robotic features that allegedly displays more efficiency and skills than any human nurse, but Haruko mistrusts a machine unable to consider human feelings.

Two years have passed since the Great War. Akito and Yurika have vanished. The Jovians and the Earthlings have joined forces and Ruri is now captain of Nadesico B. As the popularity of Boson Jumping grows, a vast transportation network has been developed. Dubbed the Hisago Plan, this network of Chulip portals holds the answers to the mysteries behind Bose particles and their power. If those secrets should fall into the wrong hands, it could mean big trouble. And big trouble there is. A Martian splinter group has launched an offensive, leaving the United Forces befuddled and desperate. So much so, in fact, that the former crew of the Nadesico is called back to active duty for a special unsanctioned mission-to save us all. Does this menagerie of misfits have what it takes? Who will win the race for the Boson technology? And what the heck happened to Akito and Yurika?

The war between Solnoids and Paranoids continues, but the conflict reaches a new height as both races complete their Planet Destroyers. This new technology wipes out several star systems leaving only the ninth star system undamaged. As both races head towards it, a Solnoid ship finds Lufy, an attacker cryogenically preserved inside an assault trooper among space debris. An adaptation of the Rankin/Bass cartoon, "The King Kong Show". King Kong is brought in by the evil Dr. Who to dig for Element X in a mine when the robot Mechani-Kong is unable to do the task. This leads to the machine and the real Kong engaging in a tremendous battle atop Tokyo Tower.

Macross Delta is set in the year 2067, eight years after the events of Macross Frontier.
