The four turtles travel back in time to the days of the legendary and deadly samurai in ancient Japan, where they train to perfect the art of becoming one. The turtles also assist a small village in an uprising.

Japan is thrown into a panic after several ships are sunk near Odo Island. Brad Tolan is a martial arts instructor who moves to De Soto to open a karate school. he is framed by chief deputy George and his partner officer Grady for a murder he did not commit and is thrown in jail, uncertain if he will ever see a trial. with the help of a mysterious ninja, Brad escapes from jail and must evade capture while he tries to clear his name. when George forms a posse of angry townsfolk to take out the fugitive, it is up to brad and the ninja topple George and expose corruption on the force.

Journalists Ichiro Sakai and Junko cover the wreckage of a typhoon when an enormous egg is found and claimed by greedy entrepreneurs. Mothra's fairies arrive and are aided by the journalists in a plea for its return. As their requests are denied, Godzilla arises near Nagoya and the people of Infant Island must decide if they are willing to answer Japan's own pleas for help.

Kai Hyuga / Sharivan uncovers the existence of a spy from the Neo Madou organization. In addition to that Kai's friend, Seigi, becomes the new Space Sheriff Estevan. They must find the spy and stop a drug ring from shipping a pain suppressing narcotic called Hyper-M on Earth.
