One year after the battle days of Sword of Logos ended, Reika Shindai is preparing for her wedding. However, this happiness is unexpectedly abrupted when her brother Ryoga receives some disturbing details about the upcoming wedding.

Mining engineer Shigeru investigates the disappearance and death of his fellow coworkers when prehistoric nymphs are discovered emerging from the mines. After an attack on the local village, Shigeru heads deeper into the mines only to make a more horrifying discovery in the form a prehistoric flying creature. Soon a second monster appears as the two converge in Fukuoka.

An expedition in the South Pacific lands on a tropical island where the natives worship the mysterious deity Gappa. An earthquake opens up an underground cavern and a baby reptile is discovered inside. The natives warn the foreigners to leave the hatching alone, but they don't listen and take it back to a zoo in Japan. Soon after, moma and papa Gappa start smashing Tokyo looking for their kidnapped child.

After the Armor Heroes united to seal up the Dark Forces Monsters, the city regained its peace and happiness. Since Monster Ten was not successfully sealed up, Mei Zhen found Zi Yang, hoping that when danger and difficulty arises, Zi Yang would be able to seal up this last monster and would completely eradicate the forces of darkness on earth. The group shipwrecks on Letchi island and discover the Infant Island natives have been enslaved by a terrorist organization controlling a crustacean monster. Finding a sleeping Godzilla, they decide to awaken him to defeat the terrorists and liberate the natives.
